The joke is that people get more attached to longer series. Steins;Gate was 24, Madoka only 11.
I certainly understand why Steins;Gate is so popular (and it is also very good, of course!) but Madoka still has to win out over everything for me because it was just so damn well written and produced. It's not everday you see such a flawless, emotional, deconstruction of the most unlikely genre.
