There were plenty of pokemon in the game that had the fly element that couldn't fly people around.
Dragonite, butterfree, Zu/Golbat, Scyther, Doduo/Drio.
And Doduo/Drio were flightless birds with the flying element.

Yeah, but butterfree and Zu/Golbat coult fly in the anime. Gyarados simply levitated. Scyther at least had wings. And Duduo and Drio both were birds.
Gyarados couldn't fly in the anime, didn't have wings, nor was he a bird.

Dragonite could indeed fly, and he could zip around the world in just 16 hours. I highly doubt he doesn't qualify for the flying element. It was said somewhere that Dragonite(if they were good enough) could usher Pokemon Rangers around, but don't quote me on that.
