So since I was travelling with Goku Jr, I was wondering if I could NPC him, and have Kirano kill him as part of my storyline?

I want to say that would be fine, but you won't be able to stop someone from joining as Goku Jr. Feel free to write him out of your storyline, but he won't be really dead for the next person who joins and it's still possible someone could join before you're finished. So just watch out for that.
