Yep, I don't like the mechanic for that reason. My favourite take on morality in RPGs is Dragon Age Origins. No incentives to do anything besides what your character would do, no telling you what's right and wrong, which allows for a full spectrum of choices between blatant good, blatant dickery, and grey.
That said, I haven't found it got in the way that much since I always focused on one or the other. I always still had one of the bars entirely full by the end.
