It's just that in most games, they let you fill in the blanks, so people are pissed off that it contradicts their perfect vision of Samus.
Eh, I thought it was (from what I have read, I haven't played the game yet) because she's sort of portrayed as being in an emotionally abusive "relationship". It wasn't so much that she showed emotion or weakness, it was that she did so in such a seemingly uncharacteristic way to a man more than willing to dominate her to the point of manipulation. Considering how few truly strong female characters there are in video games, it was kind of a slap in the face to give her a personal dynamic that "puts her in her place."
